The troubled Babyshambles star flew to the country at the beginning of the week and entered a detox clinic in another bid to beat his crack and heroin addictions.
He plans to remain in the Portuguese clinic for several weeks and will be fitted with an "opiate-suppressing implant," according to the NME website.
Doherty, 27, is due to appear at Thames Magistrates' Court in east London for a review of his progress in a drug treatment program.
In April he was sentenced to a community order with two years' supervision and 18 months' drug rehabilitation after admitting seven charges of possessing drugs including heroin, cocaine, and cannabis.
Two months earlier he received a 12-month community order when he was sentenced on a separate charge of seven counts of possessing controlled drugs.
The judge has warned Doherty he faces jail if he does not stay off drugs. His previous attempts at rehab have all ended in failure.
News of him entering rehab comes a week after he was detained by Spanish police at Barcelona Airport after crew aboard his flight reported finding a bloody syringe in the toilet. Doherty was released without charge after officers searched him and found only the heroin substitute methadone.
Doherty and his Babyshambles bandmates were in Spain to attend a music festival.
